Logged out in town last night and didn't gain any rested at all, it only started going up now I've logged in again this morning. Has this happened to anyone else before? Just want to make sure it doesn't happen again.

Yep it’s a bug that can sometimes happen, the best thing to do is log out and back in when you go to town and that prevents it happening.
